21. A method for generating one or more phenotype classifications of proteomic data derived from a plasma sample of a subject, comprising: (13) (4)

(a) obtaining said plasma sample from said subject, wherein said plasma sample comprises plasma microparticles;

(b) isolating said plasma microparticles from said plasma sample thereby obtaining isolated plasma microparticles and enriching a subset proteins present in said plasma sample;

(d) processing said proteomic data of (c) using a trained classifier, wherein said trained classifier assigns one or more phenotype classifications to said proteomic data of said subject based on one or more features of said proteomic data, thereby generating said one or more phenotype classifications of said proteomic data derived from said plasma sample of said subject.

22. The method of claim 21, wherein said plasma microparticles comprise a subset of proteins present in said plasma sample of said subject. (0)

23. The method of claim 21, wherein said plasma microparticles comprise a set of proteins present in said plasma sample at a concentration of 10 μg/mL or less. (0)

24. The method of claim 21, wherein said plasma microparticles comprise a set of proteins present in said plasma sample at a concentration of 1 μg/mL or less. (0)

25. The method of claim 21, wherein said proteomic data comprises mass to charge (m/z) information or signal intensity information for one or more polypeptides of said plasma microparticles. (0)

26. The method of claim 21, wherein said assaying of (c) comprises performing mass spectrometry on said isolated plasma microparticles. (0)

27. The method of claim 21, further comprising a generating a report detailing said one or more phenotype classifications corresponding to said plasma sample of said subject. (0)

28. The method of claim 21, wherein said one or more phenotype classifications are selected from the group consisting of: a drug response state, a disease state, a non-disease state, and any combination thereof. (1) (0)

29. The method of claim 28, wherein said disease state is selected from the group consisting of a cancer, a cardiovascular disease, an inflammatory disease, an autoimmune disease, a neurological disease, an infectious disease, and a pregnancy related disorder. (1) (0)

31. The method of claim 21, wherein said one or more phenotype classifications corresponds to a presence or absence of a cancer. (0)

32. The method of claim 21, wherein said one or more phenotype classifications correspond to a biological state of said subject. (0)

34. The method of claim 21, said trained classifier assigns said one or more phenotype classifications to said proteomic data of said subject based on one or more features of one or more polypeptides in said proteomic data. (0)
